So update, I popped my 3090 in another computer and it works great.
Something on my old build and my new build is preventing it from running properly (And it was something that was added to my old build in the last month.  A driver?  windows update?)

Can you post you most recent 3090 FTW3 Port Royal run?  That MSI run has sky high temps and low clocks.  Here's my latest Port Royal after rebar bios install with normal high stability gaming OC and fans (hybrid), +90/+1000/118%:

Longshot but maybe try reseating it? I had a gpu give reduced performance because it wasn't operating in x16 mode and instead was running in x8. Probably not the issue, but it caused me grief for about a year.

Yeah, its running at x16 according to gpuz.
I have reseated it multiple times with testing other gpu's (which are also under-performing in this pc).

As of yet, the only things I know is that it happened in my old pc near the end (about a month before I built the new pc) and it continued happening in the new pc.  At this time the only things moved from the old pc is the ram.  Though my ram seems to be having some issues according to userbenchmark, I don't think that's related. 
There is a slim possibility that my power supply went bad on my first evga G5 supernova 850w, and the replacement 1000w G5 has the same issue, but I find that unlikely.
 
So I'm fairly confident at this point its some sort of driver.
Only problem is...I have absolutely no idea how to track what specifically is causing this

There are plenty of reported problems with performance with the 466.11 driver. Most people are rolling back to a 461 or 465 driver to test that. You may wan to do a DDU to make sure you clean the 466.11 driver out of there.
 
Also, there was a Windows update that caused some issues with performance, there's a link to a thread where that is discussed in one of these comments. Did you check those out?
 
I don't think the power supply would cause this. There are some other failures that can occur if the power supply isn't working right, but a general reduction in performance like this would be very odd.
 
just looked at your memory...latency of 72ns? That definitely seems high. Can you post a screenshot of the memory tab from CPU-Z? it seems like your timings are either quite bad or maybe something else has gone awry with your memory. Perhaps I've missed it, but can you go into your BIOS and check a couple things:
1. Is XMP profile turned on?
2. Is your memory set up in "gear 1" or "gear 2"? It looks like your motherboard puts that setting in the "OC Tweaker" screen under "DRAM Timing Configuration -> DRAM Gear Mode. Make sure this is at gear 1 for 3600MHz memory.

Yeah literally half that stuff, combined, could be causing you problems.  Anticheat is always problematic too.

Whats weird is, I didn't have this on my old PC yet my old PC ran into the same issues.
Secondly I had this turned off several times during tests, and I also had it set to auto-turn off anytime a game was played in full screen mode or certain apps were opened. 
I never thought to disable it msconfig.  

I'm a little sad, because I really liked the app. But it looks like I can't use it.  :(

Wow...after all that lol. Honestly, I would still check your gear 1 situation, as if you're in the wrong gear, it'll be a "free" performance boost in games that improve with less memory latency.
 
Also, if it is just a wallpaper app. Good riddance, and get your performance back lol. UNINSTALL

Yeah I sent them an email with my issue and what I found to be the cause.  I'm not expecting much, but I guess paying for the app was a waste of money. 
On a side note, I did switch to gear 1, and for some weird reason after updating my bios today xmp now defaults me to 2133mhz for my ram. So I fixed that and I'm back at 3600mhz

Yesus.  Well looks like you're back in action, sometimes the obvious solutions are the solution.  Solid score there for under 1900 mhz.

Seriously, I thought closing out of the app would be enough. Never would have thought they had a background process running killing my PC.

edit: It took me 3 reboots but its gone again.
Weird.  HWinfo says my utilization is being throttled

Did you happen to solve this? I have the same exact issue and compared it to my friends FE 3090 on my system and the FE 3090 performs good and not limited which the FTW3 3090 is having issues. Tested mining, gpu bench, and FPS. Like 10% loss across the board. And never had the wall paper installed. I tried with safe boot as well and no difference.  It sucks since we paid the full cost and get only semi full performance.
