its not just EA and Origin, Steam does it with thier games as well

steam allows you to disable it but I don't know if origin does.

You can turn it off if you wish. Thats just to sync your game saves and what not over the multiple PCs. I use it and it does work for me.

I wouldn't trust the syncing for long rpg games though like Skyrim for example, disable it for that, cause that be hours and hours of progress lost if something goes wrong, its always a good idea to backup game saves manually.

Edit: I was preparing this guide before I knew Alphanerd posted his answer.

To Disable Cloud Storage for Origin
    1. Hover over Battlefield 3, press the little "i"
    2. On the next screen, hit the Cloud Storage tab
    3. Uncheck "Enable cloud storage for all games", then click the button "Back to Library" or "Play"

It totally wrecked my settings.  My mouse control is all jacked and I can't seem to get it back to just the right spot.

Lol, when i fooled with it, it also reset all my settings. Had to rebind my joystick for everything.

Thats why i leave it off now.

It drove me mad before I turned it off, I had to change my in-game setting and bindings several times because I didn't think it would affect the settings files and not just the single player save game. I had clear every joystick setting and set them up again. :/

First time I played Skyrim I followed a rabbit into a woddy area on a snowy mountain and punched the poor thing to death and got lost.

why are people so against cloud storage for game settings/saves?  if anything i would prefer that more because there stuff will be redundant to protect against loss.  Keeping it all client side your just asking for an HDD failure and lose it.

I'm nor and I don't think the other guys are against it, I recon it was just the sudden change in how it works now with Battlefield 3 so if any values change in the settings files it will prompt you every time you start the game which is very annoying. Steam does it correctly by syncing after the games is exited.

That's correct, moose.  Cloud computing/storage is the future and a lot of businesses are getting into it these days.  Yet, there is the hassle of waiting to load the data remotely vs a quicker local load as stated above.

I don't mind the cloud storage for the game settings, I just don't trust it for gamesaves, so I always back them up manually

what steam needs is a checkbox feuture to solve this, I would leave game settings checked, and gamesaves unchecked.

Data you don't have 2 backups of is data you don't care about.  I'm not against cloud storage, but when you consider that some people have slow or patchy 'net connections, it's more annoying than local storage.

I think (in this case) cloud storage is required if you make loadout changes from within battlelog.

However, I have read somewhere that this new system does not work and is bugged.

Well it's almost a year later, and it still is pretty rough for BF3, and I do not think it will ever be fixed now that BF4 looms.  I play across a variety of machines, and leave the graphics on Auto.  - but on 32 bit Vista (I troll ye not), it does not recognise the Titan's true capabilities (low order truncation on the 6GB maybe) and applies less than ultra, in fact way less than ultra.  No issues after ultra is applied manually and game restarted.  The point being, some settings were meant to be local.

Your issue is the 32bit with Titan's 6GB RAM+system RAM being over the 4GB limit for 32bit Windows.

Well, that may not be THE issue so to speak, but that is an issue.
