This is probably just something dumb I have overlooked, but I'm curious if anyone has an idea on this.
 
I have Lian Li case fans.  They are connected to the motherboard as expected.  I thought I had them set in Bios  to PWM, but in the Lian Li software used to control RBG and fan speed, when I select PWM in the Fan Mode dropdown, the fans immediately up themselves to max speed.  My CPU can be running upper 20's and this will happen.  Did I do something wrong in Bios?

Do the fans have three or four wires to the connector?
If it is four than they are PWM fans and should should work. Three wires is not PWM control but voltage controlled.
You may know that already, sorry if you do, I don't know what you know.

I am not familiar with the Lian Li software but perhaps they have some type of adjustment for fan speeds.

If you have SL/AL/SL-INF fans you don't have them "directly" connected to mobo, but rather through the Lian Li Hub. In the L Connect software you would have to TOGGLE it to Motherboard sync to have them controlled by the motherboard. Without that toggle active you are controlling them by the L Connect software itself. Putting it to PWM inside the L Connect software will only apply to the software itself where you can set them as you like.

Epsolike, they are AL fans.  The Lian Li controller has been on "MotherBoard SoftWare Sync Off.  When I clicked it to On, the fans went to full speed.  It's odd.  I've just been keeping them on Manual.

You aren't listening. When you go "MotherBoard SoftWare Sync ON" your fans go to MAX because thats what they are CURRENTLY set at by the motherboard control. All you have to do is start controlling them.
If you go to Sync OFF and MANUAL, you WILL keep using the hub with L Connect, and it seemed like your goal was to control all your fans by the mobo or it's software.

I was going say something since I have Lian Li L connect fan control too but Epsolike is correct.

It isn't a "not listening" issue,...but a "not understanding" issue.  What is "the motherboard control"?  How do I start controlling them?  Where do I do that?
 
Also, in this mode, my RBG no longer functions.  The Fan LEDs are dark and the frame LEDs are the color I assigned to the case.

"Motherboard control" means your motherboard is responsible for setting FAN speeds (RPM or %) and color INSTEAD of the Lian Li hub and L Connect software.
(this is possible because the Lian Li hub is set up in a way that you are also connecting the hub itself to one of your motherboard PWM headers (this is responsible for the fan speed) and one of your motherboard ARGB headers (obviously this is responsible for colors))
(ergo the Hub can be in direct control (only of the Lian Li fans ofcourse), or act as a PASSTHROUGH, see below)
 
Motherboard Sync ON state, motherboard is in CONTROL.
Motherboard Sync OFF state, Lian Li hub (with L Connect) is in CONTROL.
 
When you are in motherboard control, you can do these settings from the BIOS or your motherboard manufacturer supplied software usually (this will differ for brands).
From your initial post i would assume thats what you wanted to do, to CONTROL everything with your MOTHERBOARD.
 
I hope that was understandable if you were unfamiliar so far, feel free to ask if needed(i own these Lian Li products myself, i have some experience and understanding).

Thanks, Epsolike.  I'm pretty much a computer novice.  I was just confused why the Lian Li software would have a PWM option, but even though I set the case fans up as PWM in BIOS, the software wasn't reacting to it.
 
In the BIOS, I have it set up for certain fan speeds depending on the CPU temp.  So not sure why that part isn't working if on Motherboard Sync "On".  That's why I am wondering if I set up something wrong...probably in BIOS.

Motherboard Sync OFF state, Lian Li hub (with L Connect) is in CONTROL.
 

Read what Epsolike explained and do it.
 
Forget/ignore MOBO control.
Do not think, just do it.
 
I have Lian Li case and 10 fans/leds controlled by L-Connect 3. All Works like charm.

Possibly you don't have it plugged in or plugged correctly. Also not sure which software are you referring to at the end of the first sentence (it's probably important).
If Motherboard Sync is ON your fans WOULD react to your BIOS setting(s) IF they are properly wired up, if they don't behave like that, they are either not properly connected or the Sync is NOT ON.

I'll open the case up and make sure it is in the correct connector on the Motherboard.

Ohh okay i see, well the software isn't supposed to react to anything once Motherboard Sync is ON, instead it will disable/grey out the whole control area for the fans, since you PASSED over control to the motherboard.

With the software it doesn't seem like the motherboard would need to have full control of the fans you really should be good both ways but if going motherboard is disabling the fans RGB lighting I would go with the software over motherboard control.

That would be normal activity for PWM fans --> if the PWM signal was missing, then 100% rpm is the default

hello I'm also having a issue with some Lian Li AL120 v2's, the first fan responds fine to either controlling the speed through L-Connect3 (I've tried the latest 3 versions) or through the motherboard when I turn that option on, but the other two fans I have connected to the first ( with the snap on connectors) only run at full speed no matter what I do, RGB control works fine so not sure what the problem is, if anyone has advice thanks in advance.

I can't answer your question.  But for me, I just use the L-Connect software on manual.  When I don't, I lose my specific rgb setup.

it seems my hub had a bad port I plugged the chain into a different port and now they all run the same speed
