The main benefit these days (per Apollo's mention of most pumps having a separate power connector and the Motherboard header primarily there for PWM control) is the ability to operate the pump at a different speed than the fans on the radiators. Some people like to run the pump at 100% all the time, others like a ramp with temperature, but this allows separate control of the pump speed and radiator fans, whether you're using an AIO or custom loop.
