Yes, that is because I used the offset to clear the VRM fan assembly at the top.  As I recall, I tried the other orientation first, but the clearance was not good. 

Can you please find time to take picture of the gap between Noctua NH-D15S and X299 Dark VRM heatsink\coolers? Quality of the picture isn't important, but it may help me to understand gap of and possible option to install another cooler - Phanteks PH-TC14PE.
 
Here is scheme of Noctua NH-D15S:

At bottom right you may see that cooler is 150mm total, but distance to center isn't equal: one side is 67mm, another is 83mm. That's why it must be rotated? Longer side will be at top PCI-Express slot side, short one - at VRM side. Am i correct?
 
Another my question is - how much free space is left at VRM side? You may place phone camera near motherboard power button (parallel to RAM) and take picture of the gap.
 
Also, can i use top PCI-Express slot with a Riser (for vertical GPU mount for example)?

Phanteks PH-TC14PE fits i have one i use when cleaning out my waterblocks.

Is it fit o.k.? Not blocking anything? Which configuration do you use (1,2,3 Fans)?

Does Noctua NH-U12A fits ? It would be nice to see somewhere a list of compatible air coolers for this wonderful motherboard. What are the most powerful air coolers suitable for it so that the first PCi-E slot does not overlap and regular fans remain on the VRM?

I sort of agree on this. Buy a good AIO watercooler at least.

No, just no, custom loop, chiller, dice or LN2. This board isn't for normies, neither is X299.
