Considering EVGA doesn't make the drivers bumping a thread for an 'official answer' seems a bit pointless.
May I suggest, trying here?

funny thing happened today.  I installed the new precision x then tried to overclock past the 999 limit we hit.  It worked so I pushed it up to 1050 after 1010 worked fine.  Well I needed more voltage so I did that ran some more stability test then,   crash.  restart and now I am stuck at the 999 again.  what the hell

Pretty strange. I just set mine to 1036mhz and Afterburner set the clocks just fine. I didn't try to bench them at that of course. But they did ramp up to high power 3D clocks and voltages when I clicked apply. Have you completely uninstalled Afterburner, deleted the directory then reinstalled?

I have a EVGA GTX 550 Ti also but i ramped up my GPU Core to over 1036 and benched but yes it wasnt stable but my point is like you said it will accept the overclock and apply it i just use EVGA Precision instead of AfterBurner but i agree wit you mine ramps up to what i set it to i use all the tools to make sure it does i check all my clocks with other programs!! :) Overclocked Crysis 3 everything maxed out in 1920x1080 runs around 50fps or so i am very pleased with my 550 Ti!!! :)
