GPU Burnt Out All PCIe Slots

My GPU's fan connectors shorted and the PCB exploded in flames with a hole burned through it. There was some soot on my X299 Dark which I cleaned off and there don't appear to be any burn marks on the motherboard.
  • All the x16 slots are dead, resulting in code D6 (No VGA Detected) with a spare GPU.
  • The GPU fan doesn't spin up indicating no power to the PCIe slots.
  • LED_PE#_EN and LED_PE#_OK are off for all x16 slots, but LED_PM1_OK turns on.
  • The board beeps and posts, stopping at code A9 (Start Of Setup) after a long beep at D6 (No VGA Detected).
  • USB devices power on, but Ctrl-Alt-Del doesn't trigger a reboot from A9.
  • My other PCIe devices (Optane, M.2, USB card) weren't damaged and still work in another board.
 
I'm assuming the fan positive shorted to ground, which could have also been shared with PCIe ground. Could the CPU's PCIe lanes be damaged? I don't have a spare motherboard so I'll have to blindly buy a new one to find out. I don't want to buy a new motherboard if the CPU is damaged and the PCIe lanes still won't work.
 
Are LED_PE#_EN and LED_PE#_OK turned off because of no PCIe power, or because the CPU PCIe lanes are damaged?

    What GPU did this?

    Did you check all of your cables coming from the Power Supply to the motherboard? Make sure none of those were damaged? I would check both ends, just in case one of the 12v pins burnt out while the GPU was messing up.

    Are you sure it was the GPU fan connector, and did you get pictures? I would be very interested to see what happened.

    I would guess that the motherboard PCI-E power circuitry is damaged and the CPU itself is fine.

    If the GPU is warrantied contact the GPU manufacturer.

    The PSU cables are fine. When I boot without the CPU none of the PCIe LEDs switch on. When I boot with the CPU the PM1 and PE5 (x4 PCH lanes) LEDs switch on. The socket and CPU are not burnt. Since only the x16 slots LEDs are dead I still don't know if the CPU is also damaged.

    Well, I guess that you will have to replace one or the other (new, used, or spare) and find out.

    Cant you rma the gpu and board if short circuit since it is not your fault ?

    I have a feeling that the fan connections didn't short themselves and that some sort of warranty voiding modification was being used.

    The fan cable was an unkeyed 3-pin connector in a 4-pin slot, so I'm not sure what shorted to what in the wrong position.

    All the Fan Connectors on the X299 Dark Motherboard are Keyed.

     

    He's talking about his video card. He was trying to rig some aftermarket device connected to his video card's fan header using some sort of ambiguous adapter, things went wrong, his video card burnt up, and took his motherboard and/or CPU with it.

    Got It, good thing the FTW3 Card Fan Header is Keyed.
    But Not the RGB Connector on the FTW3 Cards, I bet this is where the Short was if the OP even has an FTW3 Card.
     
    I really wish Members would Post their Hardware List when Creating Thread, We still do not know what the Graphics Card was.

    I have to say that I extremely confused by this thread. The lack of information is rather frustrating.

    You installed an aftermarket cooler and somehow connected the fans wrong even though they seem to be very straight forward, causing a catastrophic failure within your GPU, and possibly frying your motherboard?

    There are no pictures, and the only details you will give are short answer, but you want help, and we aren’t sure what to tel you.. all we can do is guess and we aren’t even sure if the things we mention are getting tried.

    My suggestion, replace everything. You could start with the motherboard, but I would suggest finding or picking up a really cheap board for now, so you can test everything else like cpu, ram, power supply.

    I bought a different motherboard which has an x8 / x8 / x16 / x8 + M.2 lane configuration. The bottom two PCIe slots don't work, so the CPU could be damaged as well if not for the remote possibility there's another issue with this board. I'm not sure why none of the slots work on the X299 Dark.

    After enabling "Above 4G decoding" in the UEFI the last slot started working. So the slots work at x16 / x0 / Dead / x8 + M.2 or x8 / x8 / Dead / x8 + M.2. It looks like one x16 PCIe root complex on the CPU is dead. HWiNFO shows 4 PCIe buses. The buses show x4 DMI, x16 PCIe, and x12 PCIe ports. One of them is missing an x16 PCIe port.

It looks like one x16 PCIe root complex on the CPU is dead. HWiNFO shows 4 PCIe buses. The buses show x4 DMI, x16 PCIe, and x12 PCIe ports. One of them is missing an x16 PCIe port.

    Do you have Tesla Cards?
    Grid cards should have that option set to DISABLE.  Tesla Cards should have it Enabled.
