Sorry if this has been asked, I tried searching but did not see it. Specifically in the Lian Li 011 Dynamic Mini Air but I've seen this in other cases as well, where the bottom of the case allows for 2-3 120mm fans to be placed, with the idea that they are intake fans blowing up towards the GPU. In the case I have, the PSU is on the side and the bottom case fans have nothing underneath so it should theoretically be cool air, however, I'm wondering if this blowing towards the fans of the GPU are possibly making things worse. I understand with cases that have a PSU underneath it would obviously be worse as it would be blowing warm air at the GPU.

Cool air coming in from the bottom feeding directly into the GPU would definitely be a good thing. The more airflow the better.

But about cases with a PSU on the bottom, the PSU is pulling air into itself from inside the case and exhausting it out the back of the case, not the other way around. So in those cases the PSU is not heating up the GPU.

It will depend on a case by case (no pun intended) basis. It will hinge on many factors such as air flow direction case orientation and if there is enough room under a given case to adequately pull air in from the bottom. Usually adding fans blowing directly at the GPU will help feed it with cooler air from outside the case and reduce the likelihood of the fans recirculating hot air back into the cooler. This is assuming you have good airflow in the case to begin with. This includes exhaust as well, as you will need to evacuate the hot air form the case too. Also if you have your PC in the corner of a room or wedged under a desk no amount of fans will help beyond a certain point as the case itself is either recirculating it's own hot exhaust or it's just not getting enough fresh air to begin with.
