Trying to use SilverStone ECM20 with mobo that has dual GPUs

I tried installing my SilverStone ECM20 in between my two GTX 1080s and this caused Windows to not see the second GPU and disable SLi. I moved the ECM20 to a different slot, but now windows won't recognize it as being on the mobo, but my GPUs are back to working fine. Any help?

    This seems to be case of PCIe lane mappings so question is which mobo you are having?
