I was thinking of using a Y spliter cable connecting my mobos CPU header to 2 CLC 120 pumps.

Would that work all right?

Yes you can running CLC cooler without Flow control software..
My is CLC 280 so there got 2 cooler fans for radiator that go to my CPU 1 and CPU2 on motherboard. For for the cooler pump must go PWM pin header on your motherboard then you can set smart or Auto for Cooler fans Radiator and the pump must set at 100% full speed ( you will not hear any noise with pump running at 100%)
Have a look what I did to my Rig
