Exactly what the title says.
 
Card was under a waterblock for 3 years, I upgraded to a 4090, put the air cooler back on the 3080 ti and tested it and everything was fine except the hotspot temp was like 100c instantly. It took about 7 repastes to get the hotspot temp down (not sure if just old TIM but I ended up using newer stuff and it seemed to fix it). 
 
Well after a bunch of repastes the temps are finally in check but the card will now only do pcie 4.0 4x. Contacts look great and I've tried it in my windows 10 pc (z690) and a separate ubuntu rig (z590), both max the card out at 4x.
 
I can't see any PCB cracks or anything of the sort.
 
Anything else I'm missing? I find it hard to believe I broke the die in exactly one spot that only causes the card to only 4x but still runs fine otherwise.....but I guess anything is possible.

This sort of problem can be caused by a PCI-E slot coupling capacitor getting crushed or knocked off while removing a cooler or waterblock.  You'll see a row of pairs of capacitors all the way down the PCI-E slot on both sides of the video card circuit board. Check all of them and see if you can see one missing or damaged.

What software are you using to look @ PCIe information? (is it up to date?)
 
Are you checking PCIe usage, while running some sort of stress test?


I'm checking with Gpu-z and the render test with windows. I've also tried while running games, stays stuck at 4x.
 
lspci -vv in terminal in ubuntu with and without load (tried superposition and mining for load) + some third party apps and all say 4x.
 
The same software with my 4090 in all scenarios with or without load shows 16x.

I looked at all of them near the pcie contacts and I don't see any missing. I guess I could completely disassemble the card again and check EVERYTHING up and down the card, that may be the next step.
