If your m2 socket is populated it can take away 4 PCIE lanes. All lanes come from the cpu, Skylake and Kaby Lake-S Socket 1151 processors have 16 PCI-E lanes available for routing.
Also from the manual:Conflict: Key-E shares one PCI-E lane with PCI-E slot 3 (PE3). As a result, these devices are mutually exclusive and must be enabled/disabled in the BIOS.
lanes are 3x PCI-E x16 slot 1x16/8, 1x8, 1x1.
It's possible the lanes are being shared or the cpu does not support it.
