My 980s got their HDMI ports fried during a lightning storm. I want to use two 1060s, but am not sure how to configure them. I know they don't support SLI, as the 980s did, but can still be setup to use the PCI bus. I am using the primary for 4-monitors, and want the second for an Oculus and projector. Any help please?

The second gpu would work as an independent graphics adapter, you'd only need to plug your other devices in.  Each GPU would be capable of driving their max # of monitors unless SLI is enabled (not applicable in this case).

Aside from physX, nothing else comes to mind.
