Pretty sure they removed the disable option from the BIOS due to the fact that disabling the ports also caused the USB 3.0 ports to be disabled. 

Wait.. you mean you are forced to sit through that annoying Marvell initializing screen now? Even if you don't want to use it? Hell, if that's true, I'm not touching this bios. Someone please clarify this...

I do not see the Marvell initiation screen when I post either. I also have CSM disabled, plus I have " Marvell E-Sata" disabled.
Posting is very fast on my system.
 
In regards to the flashing green light, one thing I thought of that may or may not have anything to do with it, who knows.
Mine is still solid red, and has not flashed green since that initial time.
Ok so I know I had powered off my system for a while, later in the day after updating my bios that morning. Ran some errands, came back, and it has been solid red ever since.
One thing I also did sometime after updating the bios and prior to shutting it down that time - I set Gen3 in the bios for my vid card, and  I used the " force-enable-gen3.exe" file I have saved, to allow my GTX 770 to run at Gen 3. Apparently I need to run this file, even after setting gen3 in the bios, to get it to actually run at Gen3 rather than Gen2. I realize on a single card really does not make that much difference, but I like knowing it is actually running at Gen3 which it is designed for I guess.
 
So I wonder, if perhaps this Gen 3 card not running at Gen 3 prior to me activating it, would cause that green light to flash rather than having solid red? I wish I had noticed if it was actually after running that file that it went from flashing green to red, but I did not.

Well scratch that thought, now it is flashing green again...
 
What does this mean, any ideas EVGA?
 
Edit 1: Powered down the system, powered back up , and now it is back to solid red again.
 
Edit 2: Ok, it appears mine flashes green on resuming from S3 Sleep. I had slept it earlier today, and apparently that must have been when it started flashing green. I just slept it again and resumed, and once again it is flashing green. However if I restart the system, or power down and power back up, it goes back to solid red as it should be.
 
So then again, what does this mean when my PCIe indicator light for my video card is flashing green? Does that indicate a problem of some sort?

I doubt it indicates a problem. Most likely just a bug they need to fix.

It almost seems that they are not fully supporting the older X79 Motherboards as they have in the Past.

There is definitely a problem with this bios and my PS/2 keyboard. It's a LITE-ON cheepy keyboard but it works fine for my purposes. After updating to Bios 2.04 (x79 SLI), the keyboard is not initialized in Windows 7 64 bit. It only works about 1 out of every 5 boots. It works fine through the post process as I can get into the Bios but not always with Windows. The NUM-Lock light will not be lit and the keyboard is dead while in windows. I'm not sure if the PS/2 port is dead or if it's just the keyboard as I don't have another keyboard to test. I would guess it's the port though. I tried reflashing the Bios but got same result. Flashed back to Bios 2.03 and all is well. I posted this as a separate thread also.

Updated my two X79 Classified Motherboards, Great Bios  Thanks EVGA.
I can now set my OC back to 4300 and Memory to XPM Profile 1 now.

Do you realize there's been a whole bunch of BIOS versions released since 2.04? There's been 2.05, 2.07, 2.08, 2.09, 2.10, 2.11, 2.12 and now 2.13...

I don't have the x79 Dark. I have the x79 SLI. The newest Bios  is 2.04. I'm not sure why EVGA lumped all the motherboard Bios updates under one thread.

Ahh ok sorry about that, and you're right, they shouldn't be all lumped together.

Urg all my things was good, the led's were red and all usb2 used to work and now after a while the lights are green and cant use the usb2 :(
Also I have this issue where if i switch of the pc the screen goes red and then turns off after a while, any ideas on what can cause this?
I hope they bring a fix soon for the bios.

Hey guys, so with the LED`s flashing green in the new bios for the graphics cards, I found that if you turn off the pc completely and then unplug the power for a few minutes till the board loses all power and then then switch it on again the LED`s will be orange when you boot.
The other problem im having is even after a clean format and reload I cant reboot or shutdown the pc properly.
Tried it on bios 2.13 and 2.10 still no luck and sometimes when rebooting I get a red screen and then almost every time I get a blue screen, on the shutdown it goes through the whole process and then screen goes gray and the board shows code 94 ?
Tried different memory and also I know all my hardware is good, have not tried windows 7 but dnt think that can be the problem.
Any ideas?

I'm confused here.  You have BIOS rev 2.13 flashed on one of your BIOS chips?  The latest BIOS rev for the X79 FTW is 2.05.

BIOS revisions 2.12 & 2.13 provided just a couple minor fixes if you were even affected by those issue's.  Rev 2.10 is a good, stable BIOS.

Hi my x79 FTW show only error Code: 01, how can i fix it? i tried all componentes, and the cpu is new, i7 4820k, EVGA GTX660ti, OCZ 550W, Seidon 240m,  Dominator GT 1866MHz 4GB, plz help me i dont have any other MotherBoard and in my country can't get any other EVGA Mother Board.
But i test for any seconds in another place with all components and only bios boot, and now nothing.

Are you running one of the latest BIOS revisions?  If the BIOS rev you're using is an older one, it won't support IB-E (4820).  Only SB-E (3xxx series).

But now i cant boot bios, only reboot and reboot, with this procesor only a time  boot bios but, only in the marketplace, now i cant running it. i dont know what is the problem.

Try turning off your system and then press & hold the "reset cmos" button and see if it boots to BIOS.  If you get to the BIOS, make note of which BIOS revision you're using.
 
Also verify your heatsink on the CPU isn't tightened down to hard.  Make sure it's just snugged down.  If it's too tight, that can cause issue's.

There seems to be a problem with the updater for me. I'm trying to update my X79 Dark to 2.13 but every single time the flashing fails, saying "fptw64 is not recognized as an internal, external....". Except adding that folder to the path variable did nothing for me. And if I try to manually run the fptw64 command as contained within the bat (obviously replacing the variable by the bin name) the flashing returns an error that I don't have the right privileges.
 
Anybody got any ideas?

Nvm it's flashing now, for some reason the prompt wasn't in admin mode when I tried to manually flash. So I fixed that and ran the manual flashing again and it seems to have worked. Only gave a warning "PDR Region does not exist." but I have no clue what that means.

PDR region, I get that all the time.  Not sure what it means but it's not a concern.
