UserBenchmarks: Desk 136%, Game 60%, Work 98%
CPU: Intel Core i7-6700K - 108%
GPU: Nvidia GTX 1080 - 46.6%
SSD: Samsung 950 NVMe PCIe M.2 512GB - 250.8%
SSD: Samsung 840 Evo 120GB - 93.3%
HDD: WD Blue 1TB (2012) - 87.2%
RAM: G.SKILL Trident Z DDR4 3400 C16 4x8GB - 99.3%
MBD: MSI Z170A XPOWER GAMING TITANIUM EDITION(MS-7968)
 
My 1080 score is dead last. I installed Geforce Experience, updated my card to latest drivers. Haven't had an Nvidia card in a while. Is there something I am missing? Card is installed on the uppermost PCI-E slot.

put load on your gpu and see what PCIE speed it's running at. Should be running at 3.0 x16 if you have nothing else plugged into other PCIE slots.

GPU-Z shows it running at PCI-E x16 v1.1. Shows up as 3.0 under load.

Was that while it was Under load, or while it was at idle?
 
Also, you should uninstall your drivers, and reinstall them.  You are not showing Physx installed properly, and it should have a check mark next to it.  
 
When you install, do NOT install GEForce Experience.  Do a "Custom Install" and only install the Driver and the PhysX.  If you aren't using a 3D monitor, do not install the bloatware for it.  Only install exactly what you need.  GEForce experience is not something you need.  Drivers come out once a month, and when they drop, someone usually posts in these forums that there is a new driver.

I would do a clean install also and use DDU or reg edits to remove the traces of any previous card. (if there was one)

Alright just ran the AMD uninstall cleaner and it removed a lot of previous drives and also ran CCleaner to clean up registry. Uninstalled all Nvidia and will try fresh reinstall. Fingers crossed

As Sajin and others will suggest, use DDU , not AMD cleaner.

Ran DDU, AMD Cleaner, CCCleaner, full re-install with only Driver/Physx installed - fixed!

Would you mind posting another picture of GPU-Z now, or at least look at the physx check box and verify it is checked now.

@stalinx, the only thing I use GFE for is Shadowplay, and I wish it was standalone so I could get rid of this program permanently.

I just received my SC 1080 and I am not sure if it works perfectly. I know nothing about video cards or what I'm doing. So far I downloaded GPU-Z and it seems like my Bus Interface never changes... its just stuck at 1.1 x16 @ x16 1.1. The only time I saw it at 3.0 x16 was when I ran DDU(before installing the drivers). After I installed PhysX and Graphics drivers only, it just went back to 1.1 x16.

For the 3DMark score, you are right on target for a stock 1080. The only reason why your overall score seems low is because of for 3770 and the PhysX test (which is run off of the CPU). Your GPU looks good to me!

Its good for a stock 1080 but mine is SC, or the difference is pretty small between stock and SC? 
I still really want to fix the PCI-E to 3.0 x16, I could try a different slot on the motherboard but I don't know if that will do anything.

A stock 1080 vs a stock 1080 SC is not going to be a big difference, to be quite frank.
 
You might see a slight 1-3% increase by getting it to X16 lane speed (that's what I saw with my 980 Ti from PCIE 3.0 X8 to X16).
 
Your motherboard manual should list out what PCIE slot can do what speeds, and what speeds they will be with other slots occupied.

GPU-Z shows that PCIe bus speed because the PCIe interface reduces speed when not under a load.  If you click on the "?" next to the bus speed, it will run a render test that will load the GPU enough to report your actual full speed PCIe link.

Well I just updated the bios and now its always at 3.0 x16, I should be good now
