I am putting together a system with

Z97 FTW
EVGA 02G-P4-2962-KR GTX 960 Superclocked
EVGA Supernova 220-GS-0850-V1 PSU
Antec P100 case

What is the supplemental PCI-E 6 pin connector used for and is it necessary because there is barely any space between that connector(it faces down and is at the bottom of the mobo, not out) and the PSU.

You won't need to use it since you're only running one GPU. It's for SLI, 3-way SLI & 4-way SLI.

I also have the EVGA Z97 FTW. It has two EVGA GTX 970 SC cards in SLI installed and they both overclock fine without the supplemental PCIE 12v connection. My system is powered with the EVGA Supernova 750 G2 and all voltages are very stable.

The main use for the 6-Pin PCIe Power Connector is to Relieve the Current or Stress on Motherboards 24-Pin Power Connector.
As what Sajin states above it is recommended with 3 or more Graphics Cards installed you should use the 6-Pin PCIe Connector.

It doesn't hurt to have it connected for only 1 or 2 Graphics Cards installed but if your Bios has a Settings like the X79 Dark Motherboard you would want to set it for one or the other. The Default is the 24-Pin Connector to power the PCIe Lanes or Slots on the X79 Dark.
