In front of me I have two X299 Darks that are on same BIOS version (1.28) and are, I believe, configured in same way yet when I boot into BIOS onboard LED shows A6 code on one and CPU’s temperature on other. Does anyone know why the difference?

In your BIOS - Advanced Tab - Hardware Monitor Configuration - 80 Port Mode Configuration.  At he top you should see "BIOS only."   However you can change your display to several different things by clicking the down arrow next to BIOS only.  You have a choice of 2 sensors, the grayed out ones and just go down your sensor list and pick what you want.

I've already checked 80 port configuration and both of mbs are configured same (both show 'BIOS only' and same two grayed out sensors). So that is not the culprit of difference.
