You need to Repeat the Same so heaven needs to be running....
 
Turbo Boost 3.0 left enabled?
It is disabled by Default.
It is a process that selects ONE Core that has the Highest Clock and you have to select the Program by hand.
If you did not install the Driver then Disable it in the Bios.
Most of us Do Not Use it.




+1 Turbo boost = off
 
My settings (note that Yes I do run with hyper threading off - my 14 core CPU has enough real cores, no need for extra heat)

 
With the cooling solution the OP is running I am hesitant to suggest any voltage settings as mine would probably push his temps higher. Perhaps someone running the same cooling setup as the OP can give some pointers.
 
I would suggest running the BCLK at 100.50 though to stabilize things

I would try turning off VDroop and setting the VCore to Adaptive to see if that will help. It definitely helped my i9-9820X when trying to run at stock clock speeds, it helped my in game stuttering and odd FPS drops that lasted for extended periods of time.

Apologies, Turbo Boost 3.0 was indeed disabled and I did not enable it. I was looking Turbo Boost not Turbo Boost 3.0. My apologies.
 
 
Looking at above posts and about to reboot and make recommended changes.
 
Changes made:
Hyperthreading -> Disabled
Virtualization -> Disabled
Intel Virtualization Technology For Directed I/O -> Disabled
CPU TjMax -> 95
BCLK at 100.50 instead of default value of 100.00
 
Going to take a deeper dive in the Overclocking Skylake-X section of the xDevs.com guide. 
 
Rebooting once more to look at VDroop and VCore settings.

Ran a few rounds of Apex keeping an eye on the fps counter and frames are definitely dropping to about 60 fps though it is less often due to the changes that have been recommended. Would running 3dmark and providing the results link be of any help to further determine the cause of the fps drop?

It would be easier if you had a second monitor to watch monitoring while this is happening. Maybe do a run with heaven in windowed mode with GPU-Z/Sensor tab open. Watch what Perf Cap reads during that. If it is anything other then VRel (Voltage Reliability) then you need to look into that and address it.

I used that as a good reference when setting up my EVGA 1080ti FTW3 - but I am also on water (both CPU and GPU). That guide will also work on your card

I would use AIDA64 Extreme GPU Test to see what is really going on.
You could be fixing an issue on a Single Game and maybe even making all other games run poorly.
To top it off the Game is Really the Issue and Not the Hardware you will have to start all over when they update the Game Software.
Not to add in the NVIDIA Drivers are not the best any longer IMO.
Apex is causing issues all over the place.
Have you opened a support call with Apex?

My first move would be installation of Windows 10 x64 bit from DVD-first version without updates and without internet connection and off course all settings load default except non OC section.
That could tell you is it hardware or software problem. Only one drive, with OS and games on him.
 
Biggest problem is fact that he say that can hear changes in fan speed = CPU activity connected to fps drops.
That could be CPU-Mobo related as well, but and other things like GPU, software, anything. 
I strong believe that absolutely no need to changes HT or Turbo and i9-7900X on his stock frequency is capable to give fluid fps on high end GPU. With tweaking that could be improved only. i7-5960X on 3.000GHz deliver smooth gaming, 10-15 fps lower then new CPU, but smooth gaming without fps drops except if need more GPU power.

Nobody has consistent FPS cause your fps is dictated by the frames its rendering and how high your graphical settings are. If its a online game then your isp speed will play a part also. So your going to have some flexing of the fps, especially if it uses a lot of cutscenes etc... I wouldn't drive myself crazy about it unless your dipping down into unplayable fps like 30 and under all the time.

Downloaded a trial of AIDA Extreme and ran the GPU Benchmark, see attached photo for results.
 
I have found that the version of the NVidia driver I am running now gives me the best results overall, with all my games after having ran several different versions of the nvidia drivers, and done clean installs for them all.
 
It is not simply Apex, it happens with all my games. It isnt just cut scenes or loading screens. It is dropping enough frames to make game play unbearable.

I have performed a clean install of windows 3 times in the last six months in an attempt to determine the problem. Video card runs perfectly fine and has consistent frames in another rig.

Talking more running the System Stability Test on the GPU not the Benchmark, sorry
I will stress your GPU and you can use your monitoring software to review what it is doing.
A Game or Benchmark dose not keep the GPU at 100% usage.
 
 
I would also test without any PX1 or MSI AB running and the GPU Set at the Default Settings.
