Hi guys, i need a little help, i plan to replace my EVGA CLC 280 fans due to an annoying clicking noise one of them is making, planning on getting nocuta industrial 140mm 3000RPM, my question is, can i connect them to the pump fan headers or they could cause damage because of their higher current?

No it will not hurt your motherboard! I don't use EVGA Cooler Software anymore
    Tips
if you can put CPU 1 and 2 Fans header for Cooler radiator on to your motherboard and for pump go to PWM Fans Header or AIO Pump pins header then set 100% speed!
    What make is your motherboard?

I like using the software because i can control the fans using the coolant temp, i have a asus z170 pro gaming, so even connecting them to the pump fan headers won't be a problem?

Sure it up to you it no problem! Yeah you can use pump fan is perfect and maybe you can set pump speed ay 90% is good enough for pump not need force high throttle all the time!!
I set my pump at 50% it much cooler but you can try test 90% is good! I use CPU1 and 2 for cooler radiator fans on Auto Fans!

Thanks, i use my pump at around 70%. So i'll buy 2 noctua industrials, my concern was in damaging the pump or mobo because those fans have higher current.

Ah you need to know how many AMP per fan header.... I sure it it is 1 amp
I found this from Asus Z170 Pro Gaming

For Noctua industrials 140mm fan is 0.55amp see below...so don't think you will get two Noctua fans! it one is enough!! Try find other fans with low AMP?

Maybe the 2000 RPM version. Max input current is 0,18A, it's a lot less static pressure, 4,18mmH2O, but very similar to 4,80 from EVGA fans
