Give us a list of your custom loop and a few shots of the system.
Do you have a flow meter to let us know what it's reading via GPM for example or at least the liquid turbulent in the reservoir when maxing the pump?
Is your CPU included in the loop and what are it's temps when under full load?

Alright here is the list. I don't have a flow meter. I can see the rpm of my motor. It is anywhere from 4700-4900 rpm. Case: Corsair 1000D PSU: Corsair AX1600i Motherboard: Rampage VI Extreme Omega CPU: i9-9900x LGA 2066 GPU: EVGA GeForce RTX 2080 Ti FTW3 Ultra, Overclocked, 2.75 Slot Extreme Cool Triple + iCX2, 65C Gaming Memory: Corsair Vengeance RGB 64 GB's Watercooling Pump: EK-XRES 140 Revo D5 RGB PWM (incl. sl. pump) Reservoir: EK-RES X3 - TUBE 250 Radiators: EK-CoolStream XE 480 (Quad) x 2, EK CoolStream CE 280 My loop is all acrylic. I have several 90's, 2x45's and other extenders to make this work. My fans are on a push-pull configuration on the front radiators (16 total) 8 front 8 back. I have 4 fans on the radiator up top and 2 exhaust fans in the back. My cpu temps can spike to 36-40c from what I can tell. I'll do more testing. Here are some shots of the system. 500 RPM for the pump? That seems really low. Have you increased the pump speed to see how much it affects the GPU temperature? I would think 1500 RPM or more would be more normal under modest load. Max is somewhere around 4500 RPM, it seems. And it seems that many are running at around 50% which is somewhere around 2000 RPM. What setting are you using? 10%? Do you have a larger picture of this?  As far as pictures go, that's the most potentially useful picture I have seen in this thread so far, in order to judge thermal contact with the core. In this small version, it looks good from a fuzzy distance.

Sorry about that. That was a typo. I see 4700 rpm to 4900 rpm on my pump through corsair link. The motherboard doesn't allow me to control the speed of the motor through the w_pump header. Just goes full bore. Here is a larger picture. https://imgur.com/SyKP3IW

Here is a larger picture.
That's one complex loop for a single pump you got there. Out of 12+ fittings in my current loop, 10 are angled compression fittings (45s, 90s) in 120x9 worth of rad while running the EK Revo Dual D5 PWM in serial. To constantly get 1.0/1.1 GPM (The sweet spot is around 1.0-1.5 GPM), I have to push them to 90% PWM. It's possible my flow meter's new location and position could be throwing my flow readings slightly off but the new addition of a few more angle fittings to the loop surely increased the resistance. To put it in comparison with my last dual DDC MCP35X2 pumps, they only needed to run 40% to achieve 1.0 GPM in the loop but with a 2-3 less angle fittings while running a dual GPU configuration in serial while my current setup only runs a single GPU. Granted I've changed up the blocks being used so that could also add more resistance to the loop. I should note, DDC pumps are the kings when it comes to head pressure to push their way through a loop while the D5s were known to run much quieter and have more flow. I know this from experience. lol I still think both are great premium pumps to have. With all that said, I'd advise on running the pump to 100% and go testing from there. Keep decreasing the speed till you see the temps jump which tells you it's too slow. My loop order is Reservoir > GPU > Radiator > CPU > Radiator > Radiator > then back to Reservoir. I spoke with EK support earlier and they told me to take the backplate off and make sure all the screws were the short ones. I just took the backplate off and screwed all of them on the card and not with a backplate. It made no difference having the backplate off. Should I have a better pump you think to combat this issue? For w/e reason on this motherboard, the W_PUMP header doesn't allow me to control the flow. It allows me to select Auto, PWM, etc. but there is no control. Maybe if I plug it into a Chassis_fan header? This issue is annoying because I can see the imprint on my waterblock when I lift up my gpu, there is more then enough thermal paste. Very frustrating. lol.

If your i9 9900K is in the same loop and it's staying nice and cool while the GPU is not, I would still be pointing back to that GPU block, I would assume the part that contacts the NVIDIA GPU is not connecting fully.

Boom, I found your issue and my gut was thinking this was it from the start but I needed some visuals first. The water is flowing passed the block and not really circulating. Need to force the flow to go from one port at the bottom to the opposite port at the top. You never stack them top to bottom like that.

So move the tube to the other port below the block to the other side?
Pick which ever side you feel like. You want the bottom to move over or the top but pick only one of them. The point of this is to force the flow to enter one side and leave the other. This will allow the fluid to travel throughout the whole block.

Hey everyone! I created this account just now because I found the solution!! So the problem seems to be due to the GPU sag... If the LED bar turns off, push up the GPU a little bit and watch them light back up no problem, the second you drop it back down they turn off. To solve this indefinitely, I installed an anti sag bar. You can find them for about $7.00 on amazon. Hops this helps all of you!
