I just opened and was installing the CLC 240, when I noticed the two connections labeled as "to fans" were different from each other. One has 4 pins inside, and the other appears to be missing a pin (3 pins total). Is this a defect?
 
 
 
I'm new here and never used Imgur before, so I just included a link; the attachment option did not seem to be working for me.

Thanks for your response. I updated the imgur page to include a more detailed image, with the two male ends from the "radiator" (not sure about terminology, but I mean the part that is in contact with the CPU) at the top, and the two female ends at the bottom (connecting to the fan). 
 
Is it clear if I do it this way? I do not know if you were implying this would automatically hyperlink it:   imgur com/a/BooMID3
 
I slowmo'd the video ~ 4:38 or so, and from the blurry image, I think he has the same thing as me... One with 4 pins and one with three, but it's really hard to say for sure. If anyone has the same cooler and would be willing to check, I'd be really grateful.

Just took my case apart to confirm with my CLC 240

YES one is 3-pin (it is jumped from the 4-pin terminal)

I see! Does it matter which male connection (asymmetric) pairs with which female connection (symmetric)?
 
edit: And as a quick follow-up: my motherboard has both a CPU-FAN and a CPU-OPT connector. Should I connect the "to motherboard" connection with the CPU-FAN? All sources I've been able to find have said that the CPU-OPT is for liquid coolers with 2 fans, but the CLC 240 doesn't seem to be able to make use of this. I'm a liitle confused...

No, you can connect either fan to either terminal -- Both fans are 4-pin

What MB are you using ?

My MB has a "pump" header, that is what I use as it is rated at a higher Amp than a standard fan header
 
I'd use the CPU fan on your setup

I am using Asus ROG Strix Z370-E Gaming Motherboard. I wasn't sure whether to connect the "to motherboard" connection to the CPU_FAN, CPU_OPT, or AIO_PUMP. I actually called EVGA support, and they said they should all work, so I went with CPU_FAN. Do you think it'd be a better idea to go with AIO_PUMP? I'm looking through the manual and don't see Amp ratings...

You can use any that helps with keeping the wires in order

Do not remember where I saw the AIO_Pump header info for my Asus Rampage V Edition 10 ---> probably the manual or a review

you can blame the high price of CAD software or I am sure EVGA would include a simple electrical diagram :-)
