I think if both of you are having long standing port issues that none of the usual fixes, fix. Then you should RMA the boards. As far as I know, there's not an endemic issue with the ports on these boards.

Yeah it's looking like I'll need to do an RMA. Wonder if EVGA would swap my X99 Classified for a X299 FTW K?

EVGA provides an RMA equal to or greater than the product you are sending in for repair, should the RMA item have a defect. Normally if they are out of stock on an item requiring a specific CPU type they will contact you.

This is what i did to fix my USB 3.0 issues:

Just scroll down to "E. Intel USB 3.0/3.1 Drivers" then expand the spoiler, then select "B. Latest modded Intel USB 3.0/3.1 drivers:". This guy that owns the above forum created his own signed drivers for Intel USB 3.0 (Windows 8.1 to Windows 10). And yes, the native Microsoft drivers for Intel USB 3 SUCKS...
 
1. If you decide to use this method, make sure you run the CERTIFICATE first. It is in a batch file that comes with the driver set.
2. READ the installation instructions - I cannot stress this enough!
