In the last couple of days I have put a x299 rig together with a 7900X and put my 2 1080TI's in it.  They will be folding at what would seem as a normal speed but then I come back latter and the are barely folding at all.  Not sure what is going on.  Any one else have this happen?

Not much to go on there...  but could be thermal throttling (along with a bunch of other things....)  are you monitoring the GPU's activity, i.e. with GPUz, etc... ???  Are your core speeds stable?  is your PSU big enough for that rig???   Also, are these on same work unit, or different work units?   I know there are a few current work units that fold about 15 - 25% slower than what my card (the one in my signature) normally averages.  I've also had PPD slowdowns when the GPU overheats &/or core speed drops from 1467MHz to what seems to be a default speed of 1215MHz(& GPUz says GPU is idle even though it's still folding), but not major slow downs.

Power supply is EVGA 1200 P2.  The cards when running shark are at 84% usage.  It seems to be with the screen being turned off for power saver.  Once I bring it back up they start working at full speed again.  Strange, so going to just try blank screen saver and see what happens.   1080TI FTW is at 59C and 1080TI Founders is at 78C.

    Yep, leave the Monitor ON

Hopefully it has a low energy standby mode, I put the screen to sleep Under Power Options

Turn Off All Power Management in the OS and in the NVIDIA Control Manager Set to Max Power.
"blank screen saver" will also now turn down the GPU to low or no usage.

Forgot about high power in control panel set that, of coarse now the internet is out for the entire town.  So have computers running on my cell phone hotspot.

Ok setting power to max did not fix it.  Still can not let monitor go into power save.  Might be an issue with the dumb X299 chipset GPU's being backwards.

1709.  The backwards GPUs have been reported by many people on different brand of motherboards.

Under 10.00.16299.00 and 10.00.14393.00 did you compete the OS install and ALL Updates to include Hardware Drivers?
Then uninstall all NVIDIA Drivers and Software then reboot and then run DDU in Safe Mode (With No Network)
Then reboot and install only the Graphics Driver and PhysX Driver?
Then connect your Network back up.
388.00 is a more stable Driver.

Could it be a bad DP cable or an Non-Certified VESA Cable?
Any Bios updates to correct this?
Remove one Card or Flip the Dip Switch and turn off the PCIe Lane like on most EVGA MBs and test with only one Card.
I am Glad I am waiting till next year for the X299 Platform.

Figured it out.  Windows was thinking it was a plug and play monitor.  Many of my programs saw it as the Dell monitor but the OS did not.  Installed drivers and seems to be working now.

I posted about this before on what DDU will do after you run it.
If you do not turn back on Driver Updates the Monitor will stay Plug and Play.
Though I am not sure why this would cause issues with Folding as one of my Rigs have a Plug and Play Monitor and has no issues as you have posted.

I agree with bcav -- strange reason to slow PPD --> Generic Monitor driver
