Just the other day I was checking to make sure both ports worked properly on my Dark board.  I see that they have the Mac address on the side of each one and I was checking them and on the Intel 82579LM it's not the same and its 88:88:88:88:87:88.  The other adapter 82574L has the right address that is on the sticker.  I saw a way to change it on another forum but I don't know if that would be the same method to use as I've never had this issue or tried to solve it.  Also what is the difference between the 2 ports and does it matter which one I use?

At a DOS Prompt what does getmac show?
Also I disable one of mine.

It shows 88-88-88-88-87-88.  That's the current one I'm using which is the LM.

With Both Enabled in the Bios Getmac Only shows ONE Address?
Note: You cannot Disable LM in the Bios, you can only Disable L2 without issues.
 
The difference between the 82579LM and 82574L LAN chipsets:
* 82574L: an independent, complete gigabit Ethernet controller.
* 82579LM: an gigabit Ethernet PHY which requires a controller (usually from the chipset) support.
* 82574L cost more than 82579LM
* 82579LM is required for Intel vPro platform support.

It shows both.  My mistake I thought you were just asking what MAC address it shows for the one I'm using.  It shows both.  The other one matches the MAC address on the sticker attached to that port.  I'll disable it to see if anything changes.

"MAC address on the sticker" is not going to stop one port or the other from working.
Or are you having issues with one or the other?

Nope.  I'm not at all.  From what I read if the MAC address is all 88 then someone possibly flashed the bios incorrectly.  I was just wondering if there was a way to change the MAC and to what it actually is supposed to be.  I found it on the MSI forums didn't know if it was possible to use that method as well.

MSI, hum.
Meaning you have no need to worry.
Do Not Apply MSI Practices on a EVGA MB, this is a Best Practice.

You may need to ask EVGA for that tool for their MB's or maybe even Intel.

yep you had a bad bios flash that wiper the MAC, if you cant find the EEupdate tool you might be able to edit the bios with the correct MAC and flash it again, but i wouldnt recommend that since you can bork the board. I would contact evga and see what they can do, maybe a new bios chip or they can get you modded bios to flash. other than doing that the port is will not work since your router wont accept a invailid MAC

Ah.  It seems to work fine for me.  I'm using the port as we speak.  I tried speed tests and everything to make sure it was good to go with my current network speeds and it is.  Yeah the couple of things I have found was using the EEupdate tool and I cannot seem to find it to save my life.  If the other port has better performance I'll just use that one and not sweat it.
I figured the bios was messed up as when I first got it and tried the first bios slot it didn't boot and gave error 19 but the other two booted up just fine.  I've already flashed the first bios and it boots correctly now.

Use the one inside the "Intel" folder.

Alright.  I saw the Int folders as well.  Just wanted to make sure.  I'll do that in a bit.  I know I need to make a bootable USB and what not for it.  At least from the MSI forums I saw it explained what to do and I'm sure if I follow that it'll be the same.

All you have to do is run the following command after booting from the bootable usb...
 
EEUPDATE /NIC=<input correct nic number here> /MAC=<Input new mac address here>
