Looking to add an NVMe drive to my X299 FTW K, but I'm not sure which is the best spot for it. M.2 slot 1 runs off of the CPU, but is located directly under the heatsink of my 3090. M.2 slot 2 is away from the GPU, but runs through the southbridge. I'm guessing any delay from going through the southbridge isn't going to be noticeable, but I'd rather go directly through the CPU if it's not horrible to have the drive under the GPU (my CPU has 44 PCIe lanes, might as well put them to use).

Go with slot 1. Direct to the CPU will have higher performance and negates any funny business with compatibility from the motherboard's component drivers. It's just like with SATA drives where you wanted them going back to the chipset as opposed to the 3rd party controllers present on some boards with lots of ports. Unless you're running high sustained loads on the drive, you shouldn't have to worry about the drive getting heat soaked.

IMHO and experience is when you install a NVMe SSD i disconnect all the other drives (SATA) from the PC and then the install you NVME will be the only drive seen by BIOS.

I boot from a 500gb Samsung Evo 970 Plus that sits under my 2070 FTW3 Ultra+ in my X299 FTW and it runs 5-10 hotter than the 1tb Samsung Evo 970 Plus in the lower slot, but I've never noticed it throttling and while it jumps during a performance test in Samsung Magician it still doesn't throttle so unless that 3090 is putting out some serious heat you'll prob. be fine in the slot under it providing it's a decent SSD.  And if it has a heat sink just make sure that it's not higher than the PCI-E slot or you won't be able to reinstall the 3090...

I have a 3080 and I've been noticing shutdowns on my Samsung 980 Pro because the GPU dissipates heat right into the M2 slot next to it. Moved it to slot 2 and it's stopped. Temps can and do make a difference.

Yeah, your mileage will vary depending on what kind of cooling your GPU uses.  I've been running my setup for 1.5yrs now and it's been working fine, but can't promise that for other configs, they'll just have to be tested out...

I may be  uninformed, but can't you just move the GPU to another slot?  If no SLI.  ??

On the X299 FTW K, only PCIe slot 2 (current GPU location) and PCIe slot 5 run all 16 lanes directly off of the CPU, and the 3090 is pretty much a 3-slot card, so in the case I have, it's too chonky to really fit in slot 5.
