Going off of bob16314's point of both the MOBO and 1200 P2 being ErP compliant, it is possible that the motherboard is not properly signalling the 1200 P2 to turn off, and that the 650 watt is not affected by this since it does not adhere to any ErP specs. Just a theory that it could actually be a motherboard problem since you have also indicated that by turning ErP OFF you were able to see more LEDs turn off than with it ON.

Thanks Bob! I am going try a new MB cable as a first, low hanging fruit option. The reason? Because I've read a few threads online where that literally was the issue and EVGA has been kind enough to grace me with a new one.
 
I'll be honest though, I don't think that's the problem but I have ran out of hardware options to try. I'm also getting tired of trying to track this issue down as the machine works 100% normally outside this one annoying issue.

I would suspect that would be really a BIOS problem not a hardware issue.

So I learned today that if you enable Erp, it disables the ROG LED lights automatically. I don't know why but this is a BIOS limitation. I wound up disabling Erp and I see no change. I then tried enabling it for S5 and S4+S5 and no change.
 
What is so strange is that again, the 650PG works fine.
 
I will try disconnecting more stuff and see what happens. It's hard for me to disconnect stuff since I'm using the machine and frankly, it's rock solid minus the shutdown issue.

Note that someone else with an 850P2 I believe has the same issue with the fact that if they connect the PSU to the motherboard without actually pressing the power button, all the lights go on. I am trying to confirm that his CPU fans also turn on as well.

I think that ASUS should Correct this with their Motherboard.
Not so different then MSI correcting their MB issues with Newer AMD Processors and Chipsets.

Unfortunately, I just found someone with my power supply and my board and it works for them perfectly.
 
Maybe it really is my MB->PSU cable causing the issue????

Take your MB out of the Case and re-test.
It may be a short in the Case.

So I did what bob suggested (for the most part) and I still don't have clue on what is going on (I did not take out the motherboard from the chassis yet which I may have to).
 
Here's the thing I don't get: If I disconnect everything from the motherboard (including the MB cable) but keep the fan controller connected to the motherboard and power on the PSU, the chassis fans on the dark base pro 900 spin up. I didn't think the pins on the motherboard would be active to pass through power to the fan controller without the motherboard on but that may not be true.
 
Curiouser an curiouser....I also not sure how many more cycles I want to spend on this as the box works fine the way it is (it's just frustrating and hurting my pride).

Remove this pro 900 as posted before for Testing, this is also Powered by a 4-Pin Molex (For Testing)
Maybe you whole issue is this Pro 900
"(for the most part)" This will not work, do it all or not at all.
You need to do this "(I did not take out the motherboard from the chassis yet which I may have to)." WITHOUT the Pro 900.

bcavnaugh: Thanks. But RIGHT NOW I have my colleague's NEX650G2 plugged into the machine and I can restart, shutdown, startup ALL DAY LONG. Erp is enabled for S5. All day long, no issues. So how can the Pro 900 really be an issue if the NEX650G2 works flawlessly.
 
I had to take out the TitanXp and replace it with a low-profile desktop GPU (Zotac GT710). Again, flawless. 
 
I now going to put back the 1200P2 with the Zotac.
 
Again, I don't how this could be the case or motherboard given the data point above. I am wondering if my MB cable is truly bad or has some loose connection on one of the pins.

Please Post what is this MB cable you keep posting about?
If it is the 24-Pin Power Cable that Plugs into the Motherboard then RMA the Cable.

It's the 24-pin power cable. Is there anyway for me to test if it's good? 
 
The only difference between the NEX650 and the 1200P2 in my testing is the MB power cable (everything else was disconnected (I did try with and without CPU power)).

You have to plug in the CPU power as well you cannot test with only the 24-Pin Power Cable.

It was the MB power cable. The one that shipped with the box apparently had a bad ground. What are the friggin chances? Unbelievable.
 
EVGA sent me a new cable and now the machine shuts off normally. Happy day.
