Over the weekend I was able to experience a Sony HT-SS360 powered from a desktop. I began looking for HT setups and quickly knew i was getting into something way over my head. I tested some boxed HT systems and found that they all had low frequencies, bass, coming out of the front and center channels. I tried boxed systems with both passive and active basses and even fiddled with the simple bass/treble settings and preset EQs. I'm looking for a decent receiver with optical in so i can run that from the PC and some sort of interface where i can control which frequencies go to which channels, i.e. all 200hz and lower frequencies get pushed to the sub. User-defined EQ settings are also a must.

I don't know what else to look for in a HT setup, this is the first time I've even looked for anything like this. And I'm looking for something under $300, $350 if it's worth the extra cash.

What you are looking for is built into most decent HT receivers, and that is called filters.  Any subwoofer for even a HTIB has a built in crossover/filter which filters out any sound over a user controllable crossover point.  Typically that is around 120hz and higher, only allowing frequencies lower than 120 hz to pass through to the speakers.  The same is true for the high frequencies.  It all depends on the type of front/center/rear speakers you have.  For instance, I have floor standing speakers for my fronts, which are perfectly capable of the full spectrum of audio.  So I leave those set to "Full Range".  However my center and rear speakers are bookshelf style speakers which can't handle the low frequencies like towers or subs can.  So those are crossed over at around 120hz and higher.  These controls are typically in the software of the receiver and would need to be set by the user.  Unless you purchase a high end receiver.  They often come with a microphone that plugs into the receiver and have a mode for automatic EQ setup.

I hope I have answered most of your questions.  If I have only created more questions.  Post them here, and we will try to help you figure them out.

Actually that described what I was asking for spot on!

And I also found an updated version of the setup i listened To HT-SS370. I haven't had the chance to try it but it's significantly cheaper, $200 via Amazon, than it's predecessor .

I might try that one as amazon offers no questions asked returns  and if i decide to keep it, no interest for 6 months
