Hi; I'm in the middle of a new build and would like to test continuity in the case fan array. Is it safe to disconnect the 6 pin cables for a few minutes?

Not knowing to WHAT I would say NO.
Your "case fan array" uses a 6 Pin Cable and not a 4 Pin Molex.
I use this for testing 12VDC.
110v AC to DC 12v Power Supply with 4pin Molex (5000mA)

            4-Pin Molex to 6-Pin PCI-E Adapter Cable

    Welcome to the EVGA forums

-->never disconnect/reconnect any power leads from your videocard while the system is powered.
Doing so could result in serious videocard, MB and/or component damage.
