removing SSD's and HDD's from the "safely remove"

All of my drives show up as "safely remove" items in the right click USB menu. If I disable hotplug in the BIOS they are no longer listed there but then I can't read any files from a thumb drive or an external USB DVD drive. In my X58 build there was an option to uncheck and the drive no longer appeared there (I had a HDD for my C: drive then).

    Even my GTX 980 HC Cards show up as well. I won't Click the  "safely remove" Button though.
    How do you have your Drives set in the X99 Bios?
    What OS are you Running?
    Drop what you have done before with your X58 Bios Settings for the X99 Bios is the Apple to that X58 Bios Orange.

    I have all the settings in the BIOS set to defaults except for the memory. The drives are set to AHCI.
    I'm running Windows 7 professional 64bit.
    The setting I'm referring to was in Windows and not the BIOS. I also didn't have an SSD in the last build.

    Can you reinstall the chipset drivers again and recheck?

    In your motherboard BIOS, set "Hot Plug" to Disabled for each SATA port.

    Then you have another issue.
    Take a Snap Shot of each Bios Page and post your settings, it might take a few post and remember that some pages have two pages you have to snap.
    You can also save the images to https://www.flickr.com and then link to them.
    Remember to open the .bmp files in Paint and save them a .jpg or jpeg files before you post them or save them the https://www.flickr.com

    This issue is typically solved by installing the proper Intel storage drives. But there's also a registry-based workaround.
     
    Inside 'HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\services\msahci' visit '\Controller0\Channel0', '\Controller0\Channel1', '\Controller0\Channel2' etc. subkeys and under each of them create a DWORD value named 'TreatAsInternalPort' and set to 1.
