Its definitely something they should have looked closer at when designing and prototyping.
Should have made the top panel come off and be put back on the same way as the front(right side) panel.
Maybe try taking the top off again, and start putting it back on starting with the area you have problems with fit.
I had this problem when i had the aio cpu cooler rad above the frame. the cover made contact with the rad just enough to miss align the cover by the top buttons.

I tried doing that, always wouldn't go in right.
I also though it might have been aio blocking it but I actually have the rad below the frame.
So I'm guessing this is happening to most cases?
Also, nice build you got (front page picture). 
Its happened on a few cases.. you can start an RMA, if you think that its not built correctly.
There have been a few people who have RMA'd already. Specifically for fit and finish.
It really depends on how you feel about it... I would have liked EVGA to go all out high end on this case.
My thought is.. we want peeps to buy a great case.. then make it great.. dont cut corners.. Go BIG, or go home.
Overall i like the case, but there is definite room for improvement. Heres to Gen 2 !
