hello. I plan to install all those components on this mobo. Can u tell me if this motherboard can pull out performance from those components at best on set up like I did ?
I chosed pcie1 x16 & pcie3 x8 for GTX to let the air go in between them. >>> If I use pcie x16 on both GTX will I get x16 performance or just x8 ?

Seems like I should put GTXs on Pcie1+Pcie4 and one M.2 on Pcie3.
Will there be a difference in Frames if I use other Pcie slot for second GTX and make them x8 instead of x16 and if how many frmes will I loose in % ?

As long as you are at x8 at Gen3 you should be fine and will not see that much of loss.
You Must have at Least x8 to run SLI whether 2-Way or 3-Way. 
 
Maybe you should take a look the EVGA X99 Classified & FTW K Model Motherboards.
You can select the two X99 on the website to compare and even add your motherboard and compare all three Motherboards.
