Will the final versions have paint on the inside of the waterblock in the channel also? Will this have any effect on thermal conduction?

On an atomic scale, yes. for this application, no.  the lowermost section is where the heat transfer happens, and that doesn't have any of the coating on it.

Bloody fantastic work Nate!
One small thing I think might just polish it off is if you give the Delrin top a
small 45 deg bevel around the top edges just to get rid of that 'sharp' look.

Also request for mine, if possible, that bevel would be great (I can do it if not).
Plain copper (I will nickle plate) and Stainless steel screws and I will engrave
the top when I get it. Looks like there is plenty of room for the engraving thanks
to you for using small head Allen screws and counter sinking them, WD.

beveled tops aren't a problem, I just have to special order a certain endmill to make it happen.  
 
I am just happy i was able to make the goal i set to get it done this week.
