For those still having issues with the on-board SATA-3 Marvell 88SE9123 controller, there are firmware updates available for it substantially newer (1.0.0.1033 and 1.0.0.1038) than what is available from EVGA (1.0.0.1025). I'm not sure if it'll fix your problem with the controller, but it hasn't made mine any worse. See here for details:
