It sounds to me as if the CPU cooler might be too tight pushing down onto the motherboard. I hope there are no pins damaged. You might want to very carefully remove your CPU cooler, check the pins and make sure none are bent.
The X99 manual says that odd slots must be populated first as the EVGA tech mentioned. What model and make of ram are you using?
You could also try turning off XMP in the BIOs first and then set the voltage and timings manually.
