Running the X79 Dark and finally updated to the latest bios. I ran CPU-Z and it says I'm running PCI-E 2.0. I searched the bios to try and enable but if it's there I sure can't find it. And I kinda remember that at one point before I reinstalled the OS and updated the bios I was running 3.0.

Evga X79 Dark (Bios Rev 209)
1 Evga Titan s/c
I7 4930K  Water Cooled
Corsair ax850 psu
16 gigs corsair 1866 
intel 520 480 gig ssd
win 7 hp  sp1
Asus 27" 144 MH 3d monitor

    Also, what CPU are you using?

    6012mhz on L/N2 
    5321mhz on L/N2

    For the OP if that doesn't work there is a patch from Nvidia to enable PCIe 3.0

    The patch adds RMPcieLinkSpeed entries to the registry to give you PCIe 3.0 speed.
     
    Pretty sure the RMPcieLinkSpeed entries in the registry will get deleted upon restart if you clean install a Graphics Driver, so you'd need to check to be sure and run the force-enable-gen3.exe patch if neccessary again.
