Since I bought my NH-D14 for my P55 board I've had it connected directly to the power supply with the supplied Y cable.  I'm about to rebuild my system with a new board though which has a main and optional CPU fan header and I'm wondering if I should connect each fan to those instead and control speeds through the BIOS fan speed management instead of just running full speed all the time?  I figured the front 120mm would go on the main cpu fan header and the 140mm in the middle would go on the optional cpu fan header. 
 
The fans are well within the specs in the mobo manual (.1 and .09A vs. the 1A max on each header).  The board supports either DC or PWM fan control so the 3 pin fan connectors to 4 pin headers shouldn't be an issue I believe?  Thoughts?  Not really sure how people are setting that stuff up these days.

Use the cpu headers since that's where cpu fans are designed to go.

Thanks, I'll give it a shot.  I guess I'm still living in the times when non-stock HSF combos drew a lot of power or didn't have the right connectors for the mobo etc. and were just always plugged in direct to the PSU.  Time to "upgrade" to a different way of doing it

Also, it would probably give you a "CPU fan not connected" message every time you boot the system (which I think would get annoying after awhile, since you have to press enter every time) with newer boards if you did it your way.

Since you ran them directly off a molex they were at full speed... if the noise didn't bother you then it really doesn't matter. 
 
If you use the motherboard fan headers then you need to make sure the fans are running at the correct speed. BIOS fan control + low speed fans can equal fans not turning, or turning too slowly to generate enough airflow.
 
Also be aware since you're using a dual-fan cooler, the CPU OPT fan header is sometimes linked directly to the CPU fan header settings. ASUS does this and it irritated the heck out of me. Since the D14 uses a 140mm fan and a 120mm fan you do not want them running the same fan profile setting... in my situation I had to use a case fan header for the second D14 fan. I do not know if EVGA links the Opt header to the CPU header's settings like ASUS does, I do know Gigabyte gives it separate fan control.

Ah ok, yeah it's an Asus board this time.  Hmm maybe I will just leave it direct then.  I've never noticed the fans at all.  Probably since everything is in a HAF-X lol.

The HAF-X is a very slick case! Out of all the cases I've owned I've been the happiest with that one by far.

Sooooo, apparently I was mistaken about how I had things connected.  As I was ripping apart my old system to install the new motherboard/etc. I realized I had the NH-D14 fans connected to the P55 FTW's cpu fan header via the Y splitter Noctua supplies.  I had the 120mm plugged into the side that passes on the fan speed and the 140mm connected to the side that just provides power (one side of the splitter doesn't have the yellow wire).  So I repeated this setup for the new board.  I was going to connect one fan to the cpu and one to the cpu_opt header then decided not to in case the fan speed from the two different fans caused a problem and the NH-D14 instructions specify to use the Y splitter so I figured I should continue using Noctua's recommended install.
