So I ordered a new cooler for my gtx 690( the accelero twin turbo 690) and I have noticed that gpu 2 (The main gpu) runs hotter than gpu 1. First I thought it was because of me not applying the thermal paste correctly so I just reapplyed the mx4,but the secound gpu still runs 10C hotter than the first. That in a open case so the airflow is not the problem. I do have to mention that gpu 2 runs at a little higher clock but it should't give me more than 5C difference. So any ideas?

Generally, one of the GPU's is going to do more work than the other, even when in Hybrid-SLI mode.  Until you need that second gpu for handling games or other modes that use SLI, one of the GPU's will take care of all the other tasks needed.  This may very well be the difference in the temps you're seeing.  When you say different clock speeds, how big is the difference?  The difference in clock speeds and GPU load could easily be the difference in temperatures.

1058mhz and 1071mhz. On the stock cooler the difference was 3-4C. Now the main gpu runs like it does on the stock cooler and the other gpu runs 10-15C cooler.
