Question regarding the micro 2 board PCI-E slots, IM RUNNING A 5820K WITH ONE gpu, If i put this in slot 2 will this work as x16, slot 1 and 3 will be empty but M.2 will be used.

Yes, it should run at x16.

Your X99 Micro 2 mobo manual says that using the 28 PCIe lane i7-5820K processor that PE2 (the second PCIe x16 slot) will run in x8 mode..Only PE1 (the top PCIe x16 slot) would run in x16 mode..You would need a 40 PCIe lane processor for PE2 to run in x16 mode.

I just thought if PE Slot 1 is not used then slot 2 would get x16 as slot 1 is not populated if using a 28 lane CPU.

Can you find out if this is correct some how, if slot 1 is not populated that slot 2 would receive x16 if using the 28 lane CPU.

Slot two will run at 8x, with a 28 Lane CPU, does not matter if there is a card in the top slot or not.
