It almost looks like the short was with the Chipset Heat sink and then the SATA Port.

Good luck with the support from gigabyte... If you have a multimeter, you could probe the power pins of the Molex connector while the GPU is hooked up and running to ensure that it works under a load. As long as your voltage doesn't start to drop out, they should be good...

Agreed...  I had a nearly identical experience like this earlier in the year (there's a thread on here somewhere).  Gigabyte MB caught fire, burnt the GPU and Gigabyte told me to go pound sand after I spent $25 to send them the board.  EVGA replaced my video card and now I have an ASUS board.

Gigabyte said they would repair the board.... I'm not even going to Masking profane language is not allowed and has been deleted with it. I'm just going to reorder the same board from Newegg because the board was awesome until the GPU decided to go all Kamikaze. I'm the kind of person who would never buy the extended warranty because generally they are a waste of money. But I can tell you this time 13 bucks from Newegg is perfect for a little piece of mind.

I would if I had the time. But my family is already pissed enough we don't have a computer. They want to just buy a new board. After talking with a rep. I just submitted picture to there company. They said it would take 3 days to get an approval. Then 3-4 days for them to receive it. Then likely 2-3 weeks for them to tell me they cant fix it (from the experiences I read online) and have them send it back to me. To be real I'm just done with the circle j*rk and going to bite the bullet. Really wished I had purchased the newegg protection plan.

Really wished I had purchased the newegg protection plan.

Nah you'd still be in the same boat you're in now because:  "AIG Extended Warranties begin the day after the manufacturer's warranty ends. AIG keeps you protected beyond the manufacturer's warranty to extend the life of your product."  If you bought it using a credit card you MIGHT be able to use the warranty/purchase protection that comes with it.  Have to file a claim within 30 days I believe.
 
It really wouldn't hurt to send it in anyway - and I'll cross my fingers and toes for you if you do!  Worst case you're out the $ for shipping (don't bother insuring it) - best case they fix it and you can recoup some costs by selling it.  In any event I don't think I would buy the same brand again especially if you're worried about them not honoring the warranty.  EVGA does make motherboards too - and they at least will warranty items...  I mean you do have a replacement video card already right?

If you are getting a new motherboard without sending the old one in, you should get one from a different company.

I have an EVGA motherboard and it works very well, likely will go with them next time I make a computer for the motherboard and GPU.

I had a 980 strix gpu do this back in November. Luckily it only cause smoke discoloration on the MOBO I was using and did not damage anything else. 
 
They told me the cause was a weak solder point on the board but did not specify where or any further. I think I was lucky to get that much out of asus support. they replaced that card with a new one but it took like two months round trip.

So in did a fresh install. Everything was going great until installed the video drivers. Then loss of signal issue again. I'm at the point right now of just giving up. Anyone have an input. The only thing I can thing of is building a new rig and I don't have the money for that. I'm a weak for just saying to heck with it?

I did Dvi and Htmi on the mobo and the videocard. In both PCI slots. It's still doing the same thing losses display after initial boot.

Clear the CMOS page 23 or jumper page 37
Quick Buttons
This motherboard has 3 quick buttons: power button, reset button and clear CMOS button. The power button
and reset button allow users to quickly turn on/off or reset the computer in an open-case environment when
they want to change hardware components or conduct hardware testing. Use this button to clear the BIOS
configuration and reset the CMOS values to factory defaults when needed.

For over 30 years I've worked on all manner of industrial and retail electronics/computers, after looking at those pictures I'd be willing to bet good money that this problem originated on the GPU NOT the motherboard or power supply.  (I also consider EVGA to be the best in the business today, but stuff happens...) I can also tell you that had the motherboard shorted out and smoked all your peripherals nearly all manufacturers will only cover the board they supplied.  Personally I'd send the MB back to Gigabyte for repair /replacement, then go ahead and purchase another one just because I couldn't deal with the wait time.  Then I would do a complete reinstall of Windows, yes, Microsoft will allow you to reinstall it again, just call them.  
 
If you want a shot at having all possible failure modes covered by warranty then you should probably consider buying everything from one manufacturer.  (But having never tried that, I really can't say for sure that would have saved you in this situation.)

Since neither the replacement card OR the integrated graphics are working correctly something must be funky in the PCIe lanes...  Especially if it's not working after a fresh install.

They won't "repair" your Gigabyte... they give you an exchange. Sell it and buy another one. Good luck!
 
P.S. There's nothing wrong with buying another Gigabyte, they make excellent MB's, since the dawn of hardware ^^. - But if you are looking for another manufacturer, look for ASUS or EVGA.
