I suspect this board has some QA issues with the power supply lines/connectors/VRM on it. I dont have the proper equipment to test the traces or plugs on the board.
I have used and evga 850 g2 and an evga 1300 g2 on that board and both had that intermittent red light indicator. I have used the same power supplies on at least three other mobos with no power issues. Both mobos are less than a year old also and test perfectly. MSI will likely RMA the board for you. I would ask them about upgrading to a higher quality model and paying the difference. You may have to ask for a supervisor but sometimes they will oblige. MSI makes good products at the higher end but I have had issues with both this model and the x99(s)(a)SLI Krait editions.

Do your homework -- that MB has some serious BIOS settings to work through (lots & lots) -- those that use it seem to like them. Might want to get the Intel "OC insurance" those MB have been known to "fry" CPUs on startup. - (This One of the reasons why I jumped on the EVGA Classified) Intel site Performance Tuning Protection Plan Either way look around here on the EVGA forum site and overclock.net and start reading reviews and OC guides for that MB.

Just an update guys, I have upgraded to Asus Rampage V Extreme and all the problems went away, been happier ever since
