Does anyone know if a EVGA GTX 980 ti Classified will fit in the Fractal Define R4?

I know the length won't be a problem, the problem could be the height of the card.

Looks like it would fit.  There is lots of room above the PCI slots as long as you're not planning to use that vertical PCI slot Fractal added to the space above the regular slots.

Yes. I have a Define R4 and Classy. It fits with the drive cages and without (obviously).
