How did you apply the thermal paste?

Would you be able* to go with watercooling, using something like a universal block? The EK thermosphere line comes to mind, if it would work with your gpu.

Some more info on your computer build may helpful to help solve your issue.
Did you remove the plastic cover from the cooler?
Same as what Scarlet-Tech asked about your thermal paste process?

Weird situation, I remember that cooler, they made and for ATI I think similar version.
But I think temps was good with Zalman VF3000 series, not as Acelero Xtreme but good.
    Something is definitely not right.
GTX580 are nicest with stock cooler when someone cut little peace only for tubes for waterblock or FTW Hydro Copper version and off course Classified version.

What happens if you leave the side panel off your case with a good fan pointed into it ?
If it runs alot cooler, you need more airflow in your case.
I've got 6 low-noise fans in my CM690 to keep airflow at a max.
Plus i remove the 2 slot covers on the back of the case to let more air in/out.
