I've got the latest drivers 344.11 installed hoping it would fix the sli stutering issues but, nope.

Any official word that there is a known problem with SLI and x99 ?  Just upgraded from a perfectly running x79 system.

I have two gtx titans in SLI and it seems that my stuttering has completely gone away (upgraded from an amd fx-8350). I even tested bioshock infinite (known for stuttering issues) with the 344.11 drivers and it played silky smooth. What frame rates are you getting when you notice the stutter? Also, I heard adding profiles to nvidia inspector can help with reducing stutter in games.

    I have a 5930k.

I tried Unparking my cores and that seemed to eliminate the SLI stuttering from what I can feel.

A program called process lasso might help as well. It automatically will set priorities based on how the cpu is working with the program. That might help as well.
